Upon arrival, he was handed a bouquet of vegetables, fruits, spices and flowers by two children wearing traditional clothing.
He then met a group of migrants and refugees at the Vatican ambassador’s official residence in Jakarta.
He is the first pope to visit Indonesia since John Paul II in 1989.
“When I saw him in the car I was so touched, goosebumps,” Fanfan, a 49-year-old housewife from West Jakarta, told the Associated Press.
After time to rest, Francis will on Thursday take part in an interfaith meeting in Jakarta’s Istiqlal mosque with representatives of the six religions that are officially recognised in Indonesia: Islam, Buddhism, Confucianism, Hinduism, Catholicism and Protestantism.
A mass in Jakarta’s main stadium is expected to attract around 60,000 people.
